It takes a second for him to fly. The Agent Smiths didn't allow him that second until Neo knocked them away from him near the end

Well, first of all, Morpheus has never seen the One that freed the first people from the Matrix (in fact, the One that Morpheus was referring to was the fifth One that let the 23 people of Zion survive the destruction their city). Secondly, I don't believe that the first movie indicated that he was all-powerful in the sense that he could do whatever he wanted. However, I think he was all-powerful in the sense that he could do what no other person could do (fighting Agents easily and such).

its funny how neo knows taht he can fly... but he fights 100 agents for 8 mins and then decides to fly outta there... lol

which always confused me. I mean, he's way short of being able to "bend [the matrix] as he [sees] fit" as Morpheus said the One could do. When he flew in the first movie it seemed meant to indicate that he was all powerful, but then the second comes around and flying is almost the only new trick he learned.
